The hidden history of life, viruses, covid, y-chromosome bottlenecks and more...

Ah well, no advice that I offer* to obstinate politicos, pundits or AI-inventors ever gets past the Cliché Protection Barrier that's established to firmly keep out any ideas (and I got a million of em) that are Not-Invented-Here. Should I take a hint and stay in my lane?


Naw. But one way to keep defending this incredible, miraculously creative, anomalous Enlightenment Civilization is to keep pointing out how wonderful science truly is! And hence...



== The Wonderful World of Nature and Biology! ==

Anton Petrov's science podcast is a favorite. (Though I occasionally catch some small error; it's half the fun!) This time: using micro black holes for energy purposes on EarthIzat familiar? Tis, if you read my eponymous novel Earth. And this happens almost exactly on the timeline I projected, for that story's dramatic arc. 


My friend - and 25-year host of the Closer to Truth sci-philosophy TV series - Robert Lawrence Kuhn - just published a comprehensive survey of theories of consciousness — A Landscape of Consciousness: Toward a Taxonomy of Explanations and Implications. A balanced survey of the core philosophical issue of our time.

== Tracing the hidden history of life ==


Pretty big (though interpolative) news: “By studying the genomes of organisms that are alive today, scientists have determined that the last universal common ancestor (LUCA), the first organism that spawned all the life that exists today on Earth, emerged as early as 4.2 billion years ago.  Earth, for context, is around 4.5 billion years old. That means life first emerged when the planet was still practically a newborn.” 

Now, this assumes several things, like a reliably constant rate of mutation divergence in life’s genetic heritage. If verified, it suggests that Life pops up quickly when conditions permit, rendering that factor in the Drake Equation (still speculatively) close to “1”.

Moreover – "But what is really interesting is that it's clear it possessed an early immune system, showing that even by 4.2 billion years ago, our ancestor was engaging in an arms race with viruses."


How much of the evolution of biochemistry is lost to time? "We might never know exactly, but our research yielded an important piece of evidence: only eight new reactions, all reminiscent of common biochemical reactions, are needed to bridge geochemistry and biochemistry.”  


And yes, I expect the Drake factor f(L) to prove trivially large, as did f(P). Planets and life, everywhere... but f(i) very small and f(c) - true civilizations that escape the male reproductive strategy called feudalism, in order to become creative and civilized enough to reach the stars? Vanishingly small.



== But let's cheer up! ==


Much later… a stress event in the early Jurassic may have driven many bird-hipped and two-legged dinosaurs to higher latitudes where they had to develop feathers and warm-bloodedness to survive, while the poor lizard-hipper giants had to make do in more arid lands.  Yay bird-hippers! (And the furry little mammals who followed them into the hills.)


A hilarious and insightfully informative video - How Cats Broke the Game - that explores the biology and anthropology of humanity's partnership with cats... told entirely in GAMER PLAY terms, e.g. build-points and skill-sets and power-ups, terminology that winds up making surprisingly solid sense. In fact, it's new-gen speak that actually rather impressed me.  


(Though humans bred terriers and other dog types who are also great ratters. And much more loyal.)


And in news from deeper time… This particular posting by Anton Petrov is especially interesting, re the impudent proposal that complex (multicellular) life forms had a brief start during an oxygenization event around 2.1 billion years ago, only to die off, leaving only single celled life till at least a billion years later, when it got rolling again. Naturally, it seems slim... though without any killer refutations, so far. And... well... interesting!



 == Peering at human bottlenecks ==


New evidence indicates that humans left Africa earlier than thought.... "The Neanderthal Y chromosome, for example, is more similar to the Y chromosome found in living humans than it is to the rest of the Neanderthal genome. In 2020, researchers offered an explanation: Neanderthal males inherited a new Y chromosome from humans between 370,000 and 100,000 years ago. But that would have made sense only if a wave of Africans had expanded out of the continent much earlier than scientists had thought."


"But why do the early migrations out of Africa seem to have fizzled away? Was there something different about the people in the last wave?"


Well, yeah, I talk about it in Existence.


A more recent bio mystery that’s been discussed a lot right here, in this blog’s lively comment community (below) has been the Great Big Y-Chromosome Bottleneck, from about 7000 to 5000 years ago, which appears to have started – and ended – rather suddenly, especially From Europe to South Asia. This article describes it pretty well. 


But how do you get a situation in which nearly all healthy females got to breed, but only one male in 17? And why would it happen (and stop) all across Eurasia with such brutal suddenness?


My own theory. It began with the arrival of larger farming villages, in which old tribal democracy could no longer function. No longer hold local 'lordly' bullies in check. Not when those top bullies could gather an 'army' of 20+ pals, call themselves demigods and simply take the widows of any men they killed. (That era also coincides with the arrival of large scale beer brewing; ponder that.) 


And the Y-Chromosome Bottleneck ended just as quickly! Pretty much as soon as some of those large villages gathered into even larger town- and city-based kingdoms. Those bigger-scale kings -- from Ur to the Indus to the Nile -- needed law and order! They also needed men for their armies, in struggles against other big kings. And hence they would have commanded local lords to stop wholesale slaughter of other local men! 


Those events would fit the order and sequence of the chromosomal evidence perfectly! Though... yes... that is a long way from proof.


And further DNA sleuthing opens such a window into a Scandinavian village 5000 years ago, tracing seven generations of 100 related individuals, 17% of whom had… the Plague. Which may have accounted for population declines. Which leads us to…



== Preparing for the next pandemic? ==


I have yet to see a single person, even one, point out the real, topmost effect of the Covid-19 epidemic.  That it was a spectacularly effective and relatively mild wakeup call and training exercise, for when we must deal with the real thing. A real ‘pandemic.’


All of what I just said may offend those of you who lost one or more people to that nasty disease… or if you claim that both government and society bungled the response. True enough. Still, I am not deterred from calling em as I see em. 

For example, while millions died, when you factor in remaining lifespan (most fatalities were elderly), the number of lost human years doesn’t rank anywhere in the top rank of plagues. 


For example, when compared to the 1918 flu calamity. As related by Evan Anderson in a recent Strategic News Service report: “(The 1918 flu) was by far the worst thing that has ever happened to humankind; not even the Black Death of the Middle Ages comes close in the number of lives it took. A 1994 report by the World Health Organization pulled no punches. The 1918 pandemic, it said, "killed more people in less time than any other disease before or since." It was the "most deadly disease event in the history of humanity." - Albert Marrin, Very, Very, Very Dreadful: The Influenza Pandemic of 1918.

(Well… worst in total deaths, sure. Though not as a fraction of the population or in seismic effects upon civilization. But sure. way-way worse than anything we the living have seen.)


This is small comfort to those who lost loved ones, or who still suffer from Long Covid. (I know several and it’s a nasty syndrome that must be fought with science!) And I am well aware how consensus is shifting, re: the disease’s origins -- toward a verdict that this was no ‘accident.’ At least not completely. 

Still, I expect future generations will deem the whole episode to have been ‘innoculatory’… leaving us much better prepared for something truly worse. 


Like (perhaps) the H5N1 Bird Flu that’s now spreading among mammals, killing (for example) thousands of elephant seals and spreading through dairy and beef cattle*. With signs of seeping into pigs and thence maybe human-to-human… though let's emphasize that experts still rank it as ‘low risk.’


== More blessings from Covid-19? ==


A few – very few – have openly marveled over the incredible speed with which RNA-based vaccines arrived, saving millions and leading to even better/quicker skills. Stockpiles of medical supplies and apparatus are far improved and bureaucracies finer tuned. Even the mistakes that were made in the initial covid-panic led to better understanding. 


For example, next time we’ll likely know within mere days whether a pathogen can be transmitted by ‘fomites’, by non-living surfaces. So, no bleaching your store packages or produce, or microwaving your mail. Though hand washing proved-out as a very, very good thing.** And fer gosh sakes stay home with your sniffles and coughs!


Surveillance and detection, while at 1% of what experts say we should be funding, are at least a hundred-fold better than before, e.g. sampling viral loads in city waste water ‘sewersheds.’


Of course, none of this is helped by anti-science manias like the new U.S. Defense Secretary appointee, who proudly declared: "I don't believe in germs and I haven't washed my hands in a decade!" 

... or vaccine denialism by loons, who romanticize the 1950s as some whitebread paradise era, while ignoring the myriad ways that things were far more wretched then – and reasons why – during that decade, as I well recall – the most-adored person in America was named Jonas Salk


If science-haters truly carry out their open plans, we could be in big trouble (as described chillingly in these few paragraphs by Robert Heinlein). Or even if they remain the raving impediments that they currently are. 


None of this is meant to minimize. In fact, my job is to look ahead at possibilities, both bright and dark. And both future-view and history suggest 'pandemics' can get far, far worse than Covid-19. And while we are certainly unprepared, we are definitely less unprepared than we were.


(* Thorough cooking does kill the virus, so maybe rare steaks should be off the menu, for a while. Pasteurized milk seems to be fine.)

Science-tech updates - young blood for old? And much more.

Did we dodge a sci fi scenario of unparalleled potential nastiness? Already around the world, rich old struldbrugs are buying “fresh young blood” from healthy donors in their 20s… and on a very limited scale there’s no reason yet to get upset from a two way beneficial business arrangement. But it was easy to extrapolate that into a nightmare, if the fast rising world mafia-feudal oligarchy really sank their vampire teeth in, taking advantage of vast wealth disparities their cheating created. 

Now possible good news, evading that one (of many) nightmare. “In 2005, the same team demonstrated that connecting the blood of young and old mice (essentially making them conjoined twins) resulted in rejuvenation. Yet the present study showed equal or greater enhancements by solely diluting the blood of the old mice, eliminating the need for young mice entirely.” The Peter Diamandis site concludes: “This discovery shifts our attention away from young blood and towards the importance of age-related harmful proteins in old blood. Rather than focusing on specific protein therapeutics, age reversal is more likely linked to a host of proteins that can be naturally triggered by dilution processes such as this study’s approach.”

Might I add that similar effects may come from blood DONATION  several times a year? It certainly feels that way to me!

Way kewl science experiment! An Inverted tornado ignited inside of a bubble.

How Heisenberg became uncertain: An amusing story about how a young Heisenberg (not the Breaking Bad version) – embarrassed by a barely-passed exam – studied the ultimate limits of microscopes and thereby derived his famous uncertainty principle… 100% correctly, if for some wrong reasons!

A well-produced rap about climate change… is responded by a pretty cool and uber-nerdy rap about carbon-sequestration and “air-mining” — concluding and coolly summarizing the zoom conference I just attended. Uber-nerdy? Super-ooper-dooper-nerdy-cool! Problem solvers. My kind of people.

== More tech news! ==

Hydraloop unveiled a wastewater management solution. About the size of a refrigerator, Hydraloop’s system purifies wastewater and returns it for use in washing, gardening and plumbing.

AWG in the news: An Israeli water-from-air system that taps into atmospheric water using patented heat-exchange technology. 

Pretty important actually: researchers say they have designed a laser diode that emits the shortest-wavelength ultraviolet light to-date, with potential applications in disinfection, dermatology, and DNA analyses.  This could make a huge difference also in the growth of vertical/urban farms.

What appear to be super high energy neutrinos shooting UP to hit a balloon-carried detector above Antarctica have unsettling implications for the Standard Model of Physics.

Bose-Einstein condensates (BEC) are collections of atoms coaxed into sharing a common quantum state. They are very fragile.  BECs in terrestrial labs typically last a handful of milliseconds before dissipating. But in space they feel no gravitational net force and can be suspended much easier. Aboard the ISS the BECs lasted more than a second, offering the team an unprecedented chance to study their properties. Previous studies trying to emulate the effect of weightlessness on BECs used airplanes in free fall, rockets and even apparatus dropped from various heights. But these experiments are… cool.

Analysis of seismic waves reveal “echoes from the boundary between Earth's molten core and the solid mantle layer above it. The echoes revealed more widespread, heterogenous structures—areas of unusually dense, hot rock—at the core-mantle boundary than previously known.” A region very much involved in the plot of my novel EARTH.

Instead of cooling things down near absolute zero, to preserve fragile entanglement, these researchers took the opposite approach, heating atoms to millions of times hotter than a typical quantum experiment – the temperature of a kitchen oven - to see if entanglement could persist in a hot and chaotic environment. “The surprising thing is that these random collisions didn't destroy entanglement." Unlikely to be useful for computation, this may lead to new kinds of sensitive detectors.

== Bioscience updates ==

If verified, this is actually a pretty big deal! Abstract: “Biological molecules chose one of two structurally chiral systems which are related by reflection in a mirror. It is proposed that this choice was made, causally, by cosmic rays, which are known to play a major role in mutagenesis. It is shown that magnetically polarized cosmic rays that dominate at ground level today can impose a small, but persistent, chiral bias in the rate at which they induce structural changes in simple, chiral monomers that are the building blocks of biopolymers.”

When the squid hunt, they communicate with each other via patterns of light and dark pigment on their skin. Even in the ocean depths, these patterns can be detected because the squids’ bodies glow in the dark, revealing patterns that are backlit like words on an e-reader screen.

More life weirdness. Last time I talked about insects with tooth-gears in their leg joints. Now something I referred to speculatively in EARTH and even earlier in THE UPLIFT WAR…  Cable bacteria grows on a mat on and under the sea floors and what makes it interesting is that they power themselves by electricity and send that electricity over long distances using biological cables that have similar efficiency to that of copper wire. Apparently the bacteria is widespread on sea bottoms around the world and could possibly like fungi form a single organism of unknown size. 

They estimate that a cubic meter of the seafloor mud containing Cable bacteria contains hundreds of thousands of kilometers of bio-electric cables that transmits electricity as efficiently as what we can do today. If it transmits electricity it can also transmit signals. If we extrapolate that out to the size of the Earth’s ocean floors then we’re talking about a potential nervous system component for a living Gaia that doesn’t require the mantle superconductors of EARTH. Though, it could also be “angry” as in Greg Bear’s disturbing book VITALS.

More repercussions in a plague year... and some long term.

First off, I want to discuss a couple of generalities. Let’s start with a fellow by name of Hyman Minsky, whose insights into the nature of stability in human systems have been getting a lot of attention. Basically, during times of great stability, many people - taking continuity for granted - pile up ever greater amounts of risk without hedging against a reversal... till reversal happens -- a "Minsky Moment" when instability suddenly returns, at which point things shake out amid lots of pain. Perhaps everyone adjusts together, weaning themselves of bad habits and making things work better, with more wisdom. Alternately, things may go as Karl Marx, described, viewing such shakeouts as inevitably both culling the capitalist class and impoverishing workers, leading to revolution. 

Take the example of Japan, which had fine-tuned their economy according to the teachings of American quality and efficiency guru W. Edwards Demming. Taking Demming to an extreme, Toyota led at innovating ultra slim, just-in-time supply chains that squeeze every possible drop of margin from goods and services. Like an athlete who tunes her body to perfectly perform a particular movement, companies following Demming principles aimed for zero on-site storage or stockpiling - equivalent to the athlete’s nonexistent fat reserves. And just like such an athlete, stuck on a life-raft for a week without supplies, Japanese companies learned the “Minsky folly” of their mistake, when an exogenous shock - the Fukushima disaster - shattered supply chains and Japan virtually shut down.

As futurist Jamais Cascio  put it: "The villainization of over-capacity has been a hallmark of the current post-industrial capitalism environment. What we have seen over the past couple of months is the value of slack in a world that’s gone unstable." (Personal correspondence.) Certainly the short-sighted selling off of federal U.S. medical stockpiles, not long ago, is a rabid chicken now coming home to roost. One might wonder if this correlates with the rise of MBAs and decline of engineers in corporate boardrooms.

But back to Minsky’s core lesson. Periods of stability lead to unstable ones and vice versa. That is, if we learn lessons and avoid mistakes of the past. (We will find new mistakes to make.) 

My own take on all of this has been to rail for 20 years, all over DC and media, about our need for Resilient Systems that are robust enough to take shocks and ride them out. See this interview in ACM listing a dozen major ways that we have avoided simple preparations for the next Minsky Moment.


== So what do I predict as outcomes from COVID 19? ==

Sone of the following expands on ideas from an earlier posting, but taken logically farther. Other concepts are new. 

I foresee national and international changes falling into several categories.

Short term tactics:
- A friend reports how they’re doing in Hong Kong - "the city is is still pretty well rocking on per normal… we wear masks… time to amplify that message. Masks work! If everyone wears them. And if that works, it helps the doctors and nurses too." Though yes, we should have surged mask and test production months ago.

Impudent experiments:
- Cities and counties may both spur the economy and take advantage of deserted roads, by sending out many teams of two to four workers - trained in hygiene and safety - to fix potholes and repair empty schools. See this pothole option happening at one iconic London site.

It will occur to someone - likely already Elon Musk - to staff a factory or office entirely with COVID-19 positives who are proved to be symptom free. Hospitals may be forced to do this, sooner than anyone. It is already locally possible, even with the outrageously hampered and uneven US testing system. But later, when testing is more reliable and routine, one might envision opening pairs of facilities for positives and negatives. Even restaurants and resorts.  

{Late note before posting: the same idea seems to have occurred elsewhere (duh?) "German researchers are suggesting that “immunity passports” could be given out to workers who have already caught the coronavirus — meaning they’re now immune — in a bid to get them back to work and help speed up the return to normal society." While there is some question about re-exposure to variant strains, what seems clear is that secondary infections of healthy 'survivors' are almost never lethal. We'll see if the idea 'catches.' Of course it will. Though it depends on testing.}

Technological changes: 
- There will be a Manhattan Project scale push to reduce the ramp-up time for testing kits and vaccines for all future disease threats. Abbott Labs now has a 5-13 minute test. They plan to scale up to 5 million/month, based on apparent need. What they need is 5 million/hour, for the US, and far more for the world. Likewise the 18 month predicted path for a vaccine must and will prove much shorter. 

{Late note: Jacob Glanville's lab aims to bypass a vaccine, which demands the body's own immune system gear up to produce stimulated antibodies, and instead mass produce antibodies industrially for injection into infected people, an approach similar to old-fashioned 'serums' based on the blood of immune persons. As in those lurid sci fi flicks OMEGA MAN and OUTBREAK.}


- Local sourcing has long been predicted, ranging from new-techs in additive (3D) manufacturing (now getting a boost making emergency ventilator parts) to farm-to-table food supply chains. Urban farming will range from home gardens to new tall buildings utilizing the sunshine on their southern faces to both treat their own wastewater and grow organics. Seaborne supply chains will be seen as a negative, as managers seek nearer sources, less prone to disruption. Of course there will be climate benefits.

- Business meetingware and work-from-home software - predicted for decades - languished due to managerial reluctance. These will now advance rapidly. But also expect a real estate boomlet in small scale satellite offices, where employees will spend at least part of each day being personally supervised, so their work-at-home hours can be kept effective. Education will go through similar changes. But what's to be done about those mass-tribal gatherings for sports, concerts and socializing>  Interesting times. 

- Expect a revival of the Obama-era push for nationwide broadband, as proved so useful in South Korea and Taiwan. 

Infrastructure. It goes far beyond potholes and school repairs. Democrats have demanded major programs to rebuild bridges etc while improving the quality (vs. quantity) of jobs and increasing money velocity. Republicans - while speaking the "I-Word" have blocked all such endeavors. All of this changes in a major recession, of course. Expect partisan gridlock to break in this one area. {And as we speak, suddenly Donald Trump is talking infrastructure, yet again.}

Transportation. The shift to Uber/Lyft style ride services will boom, short term. But also mid-scale van/jitney services in big cities… followed by a big push for self-driving taxis. But underground metros may not be finished. Today’s filthy subway trains could be supplanted by smaller, more efficient cars that shunt between lines and report in regularly for disinfecting.

Social effects: It will take more than COVID to end the personal handshake, but those European three-cheek air-kisses may be finished. Elbow greetings won’t last - but the fist-bump is likely the big winner, over time, as a compromise that's about 75% sanitary/safe and good enough for the new -- post-COVID -- normal. (My preference? I like the Roman style fore-arm clasp.)

More impudent measures:
- Elsewhere I spoke of several endeavors that make some logical sense to at least try, on a prototype-test basis, but that were politically too fraught. One of these would be to buy up a few of the countless moribund small towns in rural America, giving the few remaining residents a prosperous new start revitalizing another one. Then the evacuated hamlet might become experiments in - say - offering a voluntary place of space and fresh air refuge to some urban homeless. Or temporary homes for refugee families to work through their paperwork while gardening and farming outside of festering (and expensive) lockup cages. There are plenty of other potential sweet-spot uses, and more come to mind, in the era of pandemic.

Stepping back, remember who is hurting: As usual, those suffering most are the poor and working stiffs. Even if they keep a job and can manage the financial strain, families are stressed out in cramped quarters with many ensuing problems, from divorces and domestic violence to unexpected pregnancies. Others may take this as an opportunity to reconnect, with dads - especially - learning more about the difficult job of raising kids. While supporting actions to help, somehow we must also encourage such folks to do one thing to make a difference. Vote.

And yes, some foresee all this accelerating the exodus of the uber-rich, abandoning us to simmer in festering cities and suburbs. Connecticut, Wyoming and New Zealand have seen such influx. Certainly there is a “prepper” wing of oligarchy that’s bought up whole mountain ranges in Patagonia, Siberia and under the sea. I portrayed that mind set in The Postman and in Earth and in Existence. Of course the smarter half of the zillionaire caste wants no part of such insanity. Nor will such preparations avail the selfishness-fetishists an iota, even if the fit truly hits the shan. There are five reasons why this masturbatory survivalist fantasy is utter proof of mental defectiveness.

Finally Smart Sovereignty:
- Whether this Minsky Moment triggers revitalization and waves of new-creative solutions by an empowered citizenry... or one of Marx's purportedly "inevitable" stages of spiral into revolution... may depend on to what extent we revive civic goodwill and use new technologies to enhance logical, fact-centered. pragmatic civil discourse. Recall that earlier communication techs -- e.g. the printing press, radio and loudspeakers -- all led first to polemical horror shows that made things much worse... before folks sussed the new media and learned to parse truth from populist lies, making things much, much better.

That natural progression took decades, though. Time we simply do not have. 

== The jury is still out ==

I left aside possible outcomes that seem more “science fictional”… 

…e.g. what-if there is more to this virus than meets the eye? We already know that corona viruses are not like the flu. Flu stays in business by mutating rapidly, every year, forcing new kinds of vaccines to be developed. (Again, see my predictive short story “The Giving Plague,” which dives into the many ways that viruses and parasites "negotiate" with their hosts.)

Coronas — like SARS and MERS and the common cold — have a different approach. Somehow they convince human immune systems to “forget” them, so they can re-infect at a later date. Generally with milder symptoms, and some think COVID19 will settle down to be more cold-like, with time. But either way, we may need to add coronavirus immunizations to every new flu shot, in coming years.

But you know I meant more than that, by “science fictional” repercussions. And so… I’ll leave those for another time.
